In some studies where quantification of gut microbiota populations is done, they use whole fly (Drosophila melanogaster) samples for it. However, some studies use dissected fly guts with the crop, trachea, and even malpighian tubules removed. I was wondering, what would be the effect of not removing these structures (example not removing the malpighian tubules) to the gut microbiota?
