I am having troubles choosing the best statistical analysis for my FUCCI (cell cycle indicator) experiment. Although I see that the majority of the publications do not use any statistical testing, I would like to include that in my manuscript if possible. In my experiment I have 2 cell lines treated with a drug, and controls (no drug). The outcome is the number of cells that completed, or not, each of the cell cycle phases. The major comparison is between the two cell lines with treatment, and the differences in how many completed the cell cycle.

Would someone recommend any specific test?
