- Is it possible to utilize SSIIM to model a combination of Flow, Sediment Transport, and Wave?
- What is the best software for simulation of flow, sediment transport, and wave combination?

It depends!
What do you want to model? 2D is enough of you need a 3D model and if 3D what turbulence model is enough for the phenomenon of study? What is your computational resources? What is your time for learning curve of open source and research software?
I suggest you write what do you want to model and what is your ultimate goal of modeling so we can narrow down to a software

You can use Delf3D or MIKE. Delf3D now become free software.

FLOW-3D is robust model to simulate a three phases flow accompanied with wave propagation.
The question cannot be generalised as you desire.
Your requirement, as specified in your question, is as below :
(i) Simulation of flow - This appears to be in open channel flow which may be related to irrigation, anti-erosion works, flood profiles, submergence of banks, etc, etc
(ii) Sediment transport - This requirement may lead to instantaneous sediment transport at a cross-section, or a long term sediment transport in a river reach, sedimentation in a reservoir, degradation studies below a Dam or a degrading reach of a river, etc, etc
(iii) Wave combination - Your question leads us to coastal reach where both sediment transport and wave action needs to be analysed or evaluated
It can be seen that each of the above requirement appears to indicates different types of problems in mind. Therefore the computation requirements can be different. As a result, the selection of the model also can be different.
The question does not specify / indicate whether your requirement is for 1D or 2D or 3D studies. The three requirements indicated in the question may lead to different dimension requirements for a mathematical model.
Making the long story short, the question may have to be re-phrased to understand your requirement clearly.

I think you have covered the probable, suitable, and well-proved models in vogue. It appears that you have already worked on them.
Therefore, my question is, why do you another model ?
Do you expect certain limitations / drawbacks in the models you are familiar with ?
If no, then I don't think any need to look for other models.
If yes, then please indicate which limitations you have noticed and you want to overcome them.
Personally, I have worked with HEC-RAS - 1D, and TELEMAC -2D models. As all my requirements were satisfied by using the two model, I have never looked for any other model (as a fancy).

Probably you can try the new update of Delft-3d that uses flexible mesh if you want to try a new software as the GUI is completely different, although I think you still may use the structured grid version. It satisfies all your requirements that you ask, it's a 3D model and simulates current, wave, and sediment transport.
