I think it is useful when you want to draw the proportional venn diagram, but you need to do a little bit calculation.

Venn diagram plotter is also a very nice tool: http://omics.pnl.gov/software/VennDiagramPlotter.php

The R package "vennerable" will draw Venn and Euler diagrams for up to 9 sets.  You can get the package on R-forge.

There's also packages "VennDiagram" and "venneuler" as well, available on CRAN.

I found the easiest thing to do is to calculate overlap (e.g. A, B, C) in Excel beforehand using COUNTIF and then enter numbers straight into package 'venneuler' in R, e.g.:

v = venneuler(c(A=10, B=11, C=13, 'A&B'=1, 'A&C'=13, 'B&C'=4, 'A&B&C'=1))

I have a problem for using Venny or any other web-based tools for large gene sets. They extremely slow down and cannot work with large-data sets. I also tried excel and the duplicate highlight function, but I would like to have the gene names which are duplicate in the compared conditions. Anyone has a feasible way? 

I suggest using R.. Need any help do let me know.

As an addition to Sophia's helpful answer, it is also possible to calculate the overlap and difference between sets in R and make the venneuler in one go.

Say you have loaded 2 vectors containing your observations and named them set1 and set2, you can do:

v = venneuler(c(A = sum(!set1 %in% set2), B = sum(!set2 %in% set1), 'A&B' = sum(set1 %in% set2)))

where "!set1 %in% set2" is used to calculate the number of values unique to set1 etc.

The best and the easiest online tool that I have come across for this purpose is InteractiVenn. It's really easy to use and the graphics are great. You can easily view list elements for each intersection by just double clicking on them. You can save the diagrams on png format and all intersecting list elements in txt format.

jvenn is another good online tool for making interactive venn diagrams. Both of them are almost equal in their capabilities.

Super easy, makes ready to use figures and you can save vector files that you can edit all the colors font etc. in a free program like Inkscape.

I've found the best way to generate ellipse Venn Diagrams with proportional area is eulerAPE: http://www.eulerdiagrams.org/eulerAPE/ 

It does an excellent job of showing very close proportions of data for 3 sets. I'm not aware that there is a solution to show 4 sets or more and still have proportional shapes.

Because eulerAPE uses ellipses, it captures proportions of data and ensures that all overlaps are represented. For publication, I take the output and use a vector imaging program, like Inkscape, to redraw the ellipses, add labels, and format it.

All the suggested tools for venn diagram are not capable for data with more than 6 sets.

For a simple online tool, you can go to http://www.venndiagrams.net. It allows drawing circles proportional to the set sizes (Euler diagrams)

I am a heavy user of venny (http://bioinfogp.cnb.csic.es/tools/venny) , but Venndiagrams (http://www.venndiagrams.net ) seems pretty good and allow you to draw Euler diagrams.

You can draw a Venn diagram for multiple sets of elements by using BioVinci https://vinci.bioturing.com.

The circles in the diagram can be customized in color, shape, and position, using drag-and-drop behaviour. Then you can download the final result as PNG, or SVG format.
