I isolated a group of fungi in the course of my research into enzyme production. The BLAST nucleotide sequence identity suggested 75-98% relationship or similarity, depending on the fungi type. Thus, I think some of the organisms are novel. I have found some references that suggest the use of MEGA to establish phylogenetic relationship and thus to prove my assumptions but most are usually related to bacterial identifications.

So my questions are:

1- What is the acceptable percentage similarity which could suggest a novel organism?

2- Is there any special condition for fungal nucleotide sequences as against bacterial?

3- What other software can I use to establish phylogeny given some concerns raised by some authorities about MEGA?
