I'm comparing the structure of a potassium channel in association with two distinct auxiliary proteins (B-subunits). In order to compare the interface between the potassium channel and individual auxiliary proteins, I'm using the PISA web server. Based on PISA, the complex formation significance score (CSS) for the potassium channel and the first auxiliary protein is 1.0 whereas this value for the second auxiliary protein is 0.0. I'm guessing that the higher CSS value (in this case 1.0) suggests stronger interaction. But what do you really understand from these values in terms of complex formation stability and free energies? Any help is greatly appreciated.
