it simply means fixation index is 0. Theoretically, Fst cannot be less than 0, but calculations through software still give minus value. you can consider it as approximate to 0 and proceed.
In theory Fst should be between 0 and 1, but in practice Fst can become negative when the heterozygosity in the subpopulation is higher than in the total population. I have never seen that but theoretically that can happen in some cases when individuals are assigned to the wrong subpopulation.
If you get negative values which are close to 0 I agree with Gayani, you can consider them as 0. However, with values of -1 (and a mean of -0.8) I would not simply proceed but rather check the data again.
