My team and I are currently trying to develop primers and probes for a multiplexed RT-qPCR assay. We were contemplating using the TaqMan QSY probes for quenching purposes, but are unsure if there are probe size limitations we need to consider before taking this route. The product information on the Thermo Fisher website says that this quencher can be used as a replacement for probes that utilize the BHQ system, but we are having difficulty finding any published articles about the synthesis of new probes using this system. If we are to go with this system, we wanted to make sure that the conditions are optimized, not just a "copy-paste" effort, in order to secure the best sensitivity possible for this new assay.
