The answer to your question depends on the source of your DNA.
There would be a difference between eukaryote, bacterial or plant cells, and also between cultured cells or tissue samples (I would not recommend sonicating tissues).
Sonication can create DNA strand breaks, but on the other hand it is pretty fast, of minimal additional cost per sample (if you already have a Sonicator) and does not require use of toxic reagents such as Phenol and Chloroform (used extensively).
You should probably consider also what you want to do with your DNA after extraction, since this could also have ramification.
Also, there are two types of sonicator devices: needle and bath.
Which are you planning to use?
The first would be better for higher volume samples (in general); the second is gentler but can simultaneously sonicate many samples and also it is better for sterility.
