Does any of the RNAs look good? I want to proceed for RACE. It is a 1.2% TAE gel. Not a denaturing gel. lane 1 is ds DNA ladder (1 Kb). Although I agree it should have been run for some more time. RNA has been extracted from epididymis. Lanes 2-3 from Trizol, 4-8 AMBION RNAqueous kit. Any help?
Lane 2 and 3 the RNA is fine, the others have large RNA degradation. Probably u want to stick to Trizol., Good Luck
lane 3 is more convenient to me, howerver, its advisable to run it for more time since RACE is a quite long exercise . All the best
I'm going to disagree with the other answers - it looks to me as if the last 4 lanes are better quality RNA. The fat, smeared bands look really degraded, whereas in the other lanes where there is an upper band, that shows that the ribosomal RNA is intact, and the mid-range smear below is mRNA. If you have access to a bioanalyzer, it may be worth it to run your samples on it. It will provide an accurate estimate of an RNA integrity number so you can semi-quantitatively compare integrity.
I have always had issue with Trizol when needing clean RNA preps - there was always degradation and contamination with phenolics. To me, Trizol is effective for "quick and dirty" RNA prep. I'd go with the Ambion kit here.
