I have been working on Adenovirus from conjunctivitis samples. We performed whole genome for few samples and on blasting them we obtained maximum similarity with AdV54. But while building the tree using MEGA, they seem to be more close to AdV8. Its a known fact that AdV8 and AdV54 are closely related but still why is that the whole genome blast shows different results.
Phylogeny is to look at the whole sequence vs BLAST (Basic Local Alignment Search Tool). The description of BLAST reads,
"The Basic Local Alignment Search Tool (BLAST) finds regions of local similarity between sequences. The program compares nucleotide or protein sequences to sequence databases and calculates the statistical significance of matches."

Though I haven't done whole genome sequencing for HAdV, I experienced this sort of variation with sequences obtained from different genes of HAdV. The hexon sequence would show similarity with one strain while the fibre knob would differ. I suggest not to confirm or come to an idea of variant with blast results for whole genome sequenced product.
