Reg Consensus sequence?

Hi,

Could anyone please suggest appropriate bioinformatics tools to generate consensus sequence. I tried with EMBOSSCON but I am getting a number of 'n' in the consensus generated. Using this consensus I need to design primers for my further work.

Well it depends on what sequences/files you plan to align, but in general Bioedit or UGENE can both make alignments and generate consensus sequence

Can anyone suggest which primer(s) (oligo dt/random hexamer or both) would be good to generate E. coli cDNA?

Knowing that very low percentage of E. coli mRNA is polyadenylated, perhaps random hexamer should also be used to generate even the 1st strand of cDNA, instead of oligo (dt) primer?

Can i reuse Ni-NTA column for the same protein? Also, washing with 0.5 M NaOH didn't seem to work (as per the manual))?
