It would be nice to know exactly what you mean by "species", i.e. chemical species or biological species? This would restrict the models you could use.

I am currently implementing a model within the DELFT3D suite (link) to model the fate of several trace metal species considering the hydrodynamics as well as fate of sediments, organic matter, pH, redox cycles, and phytoplankton growth.

This model is constructed in a way that you could model most of water quality parameters. However in terms of organism species, we can only model some phytoplankton growth. If you would be interested in using it, do not hesitate to get in touch.

I have used artificial intelligence methods for predicting lake freshwater temperature and the article has been accepted for publication in Earth Science Research Journal. So, I recommend to use ANN, ANFIS, GEP, etc for your modeling.

I did model the effect if barrages on fish habitat at the upstream and downstream side taken into consideration the Telapia fish and the beat and worst conditions it lives under like substrate, velocity and depth. I have both a published research paper and a published book on that
