Hi RG community,

We are running WG metagenomics sequencing as a diagnostic tool and would like to get rid of host "Chicken" DNA to be able to increase the depth of sequenced bacterial DNA "for genomic characterization" Our samples are Clinical Nasal swabs which make it more challenging.

My questions:

1. Any suggestions/recommendations of kits for microbial enrichment and/or host DNA depletion? should I do both Microbial enrichment and host depletion? if one will be enough, which one?

2. Is there any way to remove Host "Chicken" DNA during Bioinformatics analysis? which tool?

3. If we are targeting e.g Haemophilus, Is there any way for target enrichment of this specific mo "with the aim to generate WG".

I am trying to select between these kits:

1. Saponin

2. The Qiagen QIAamp DNA microbiome kit

3. New England BioLabs NEBnext microbiome DNA enrichment Kit "it seems that you don't recommend using it"

4. The MolYsis™ Complete5

5. “HostZero"

Any help/guidance will be much appreciated. I am struggling with that.
