regarding the suggested softwares above and considering that for microrganism classification is mandatory to compare your mass spectra against a reference spectra database, I would have a look only to MicrobeMS Matlab toolbox. It allows dendrogram analysis by cluster analysis too. Perhaps Mass-Up may be usefull somehow as it does PCA and clustering analysis.

Also remember about the archive format of your spectra, because depending of your MS equipment you will probably need some type of archive conversion and, if available, this is usually time-consuming.

Because of the above mentioned I would consider the usage of manufacturer´s software, such as Biotyper from Bruker Daltonics or Axima&Saramis from Shimadzu.

At last, the mass range used for MALDI MS microrganism identification and classification is 2 to 20 KDa. Please have a look to this article:
