For example, I need to characterize Rhizoctonia and Trichoderma simultaneously. In literature they are giving ITS1 &ITS3 for Trichoderma and ITS2 &ITS4 for Rhizoctonia. In our lab there is availability of ITS1 & ITS2 primers, shall I use these primers for characterizing both fungi or else is there any specificity for picking primers. Please help us in this.

Normally, primer ITS1 and ITS4 are used for fungi as they amplify the whole Internal Transcribed Spacer region (ITS). Plus, from the online database such as NCBI, normally researchers submit sequences that were amplified using ITS1 and ITS4 too, so for good comparison later on, it will be advisable to use ITS1 and ITS4.

You can use ITS1 and ITS4 for both Fungi especially for fungi that in the clade.I used them for characterizing Aspergillus species.
