When we amplify 16S rDNA for sequencing using degenerate primers the amplified gene will result to amplicons with different sequences even with the same DNA band size. I assume that it will be impossible to sequence the DNA right away as it might give ambiguous signals during DNA sequencing. Hence, we need to do DGGE prior. However, I am not sure maybe there is a sequencing technique that could do it?
