Hi Hani Hafez Hani Hafez,

There are few free software available to solve your demand. Namely Cell Profiler, ImageJ, Cell Tracker. But for those software you might have to change the image format (eg. from RGB to 8bit). I have performed such analysis with Cell Profiler and ImageJ specially with Nissl stained brain samples (like in Fig. 3C&D in the attached document).

Dear Hani Hafez

You just need to download the software only. From the version and 'Stable' format you can chose your operating system (OS). Install it into your OS.

Further, you can follow the instruction in the software as well to get the data out. As the software is fee so the developers shared the code/ algorithm to make the software. We don't need to learn that to use the software. Or to analyse image sample.
