I think you can try filtering the aqueous suspension of the source material or swedge water through a 0.45 µm membrane filter in order to produce a suspension of viruses free from contaminating bacteria and other cells. Then the suspension can be plated with a young culture of Escherichia coli strain to determine whether it is E.coli specific bacteriophage.

Do you really care about the fungus? If you just look for phages in your sample, then you can add a drop of chloroform, vortex and spin down. Plate the supernatant using the soft-agar overlay method and look for plaques. Or you enrich your sample first in a nutrient broth (LB?) and apply chloroform afterwards. Instead of chloroform, you can also filter your sample like Sandhya Jayasekara said. The difference: if your phages have a lipid coat, you will kill them with chloroform. Officially, you should use 0.22 um filters, but 0.45 work as well.

The milipore membrane filter has pore sizes of 0.45 micrometer which has the capacity to hold unwanted or undesirable pathogens like viruses especially if it was to be used for sterility proofing. This technique can be employed to enrich your E. coli from the sewage water by plating on membrane faecal coliform agar from which pink colonies will be picked and further cultured on eosine methylene blue agar; E.coli will exhibit a green metallic sheen as a confirmatory test using the membrane filtration set up.
