I have a couple chloroplast genomes deposited in GenBank where IR sequences are non-identical, but they should be. They might be sequencing and/or assembly errors. Is there a way to estimate this from the deposited genome sequences?
Unless you have the raw data with fastq files, you can't do that. Which kind of data do you have?
