Yes you can isolate thermophilus from native soil. surface soil samples should be collected at a depth of 3-4 cm. The sample should be collected during spring season. Generally the soil temperature at 3 cm depth was 13°C, so the collected soil samples should be kept in ice until processing. Like other bacterial isolation, the soil samples should be processed, but should maintain 50°C for growth.
