If I understand, you want to identify a bacterial species grown on actimomycetes agar by molecular method. Using a universal bacterial identification marker to amplify the DNA extracted from a single CFU (cloning could be optional) followed by Sequencing and performing a blast to identify the species, would help you arrive at the most probable or accurate bacterial identification.
