I recently found a plugin package for the Fiji derivative of NIH ImageJ that automatically analyzes H&E micrographs of adipose tissue sections. It is called Adiposoft and if you google that term you can go straight to the wiki page describing it. First, if the authors of the package are reading this, I commend them for developing such a useful tool and freely sharing it. It works fine in single image mode but every time I try to use the batch file function (to automatically analyze an entire directory) I get an error about a text window named Log not being opened and the process aborts. Creating a text file called Log and opening it up in a text window before attempting the batch analysis does not fix the problem. Has anyone else seen this error and if so have you managed a way around it. Any info you can provide would be greatly appreciated.
I strongly recommend you cell profiler, it will suite your investigations, but also many other tissye analyses

I am also looking for a detailed protocol for either Adiposoft or Cellprofiler to measure the cellulaity of white adipose in histological sections. Any help you can provide would be greatly appreciated.

I saw that you are looking for Adiposoft.
Unfortunatelly, the original site does not work any more but we are moving all the information to Fiji/ImageJ sites (http://fiji.sc/Adiposoft) and working on updates to solve some bugs, like the Log window one in some systems, and add some improvements.
The las version (1.12) is ready for download now at http://fiji.sc/Adiposoft or http://imagej.net/Adiposoft. It should solve the batch error.
I have used Adiposoft. It works very good for me but I didn't analyzed in bach
I'm having issues with the batch processing in Adiposoft as well. I keep getting a marco error saying "No window with the title "Total" found? Any advice? anyone?
I have a problem while using Adiposoft. When I use Manual edition for the analysis of images, the resulting Excel file contains the same number for the quantity D-eq for all measured adypocytes. Does anyone know how to correct this problem or where to find a tutorial for the software?
I did not use Adiposoft it doesn't work. I used Adipocytes Tool, a macro of ImageJ1.50b software (http://rsb.info.nih.gov/ij/), to measure adipocyte area (in µm2) (Baecker, 2012).
