We do this for SARS-COV-2 detection from patients' swap samples. The virus is showing fluctuations in copy number in progress and there is no standard sampling, so we have trouble in deciding about the results of these samples with high Ct values.

If the assay (primer probe) design is correct, Taqman assays should not show amplification in NTC / for primer dimer.
Please run NTC and check whether you are getting any amplification, If so it could be due to contamination
i also have to struggle sometimes with high Ct values when I run my qPCR, BUT I think standard MCA (melt curve analysis) should be helpfull too. When it shows 2 peaks instead of one only, primer-dimers probably would be presented.
if there´s only one peak, it should be great - technical replicates will confirm your result, even if Ct value is little bit higher, I think.
