Actually preparation of sample for antagonism study is little different and tricky. I also faced same problems. Finally I decided to take mycelia with a thin layer of PDA. Here, fixation and sample drying need special care and time before coating with platinum or gold. However, for details you can follow-

Dry your sample on incubation chamber, by liofilization or put on petri dish sample (dish) from your culture with crystals of CuSO4

If the biocontrol bacteria is producing extracellular active substances antagonistic against pathogenic fungi, you can extract the active substance by growing the bacteria in the suitable broth medium and incubate the active substance together with growing fungal mycelium. The disintegrated fungal mycelium could be subsequently observed through SEM.
