I'm currently trying to find a technique to use to image active mitochondria with recently biopsied muscle tissue - specifically to analyze tubular/fragmented mitochondria. I'll be using TOM20 for fixed muscle but wasn't sure if there is a way to extract/permeabilize recently dissected muscle and subsequently probe it with a mitochondrial-specific fluorophore.
Any feedback would be greatly appreciated.

For live tissue, you can use the Mitotracker dyes from Invitrogen. I've experienced that Mitotracker red CMXRos labels mitochondria quite nicely in different cell types (mammalian cell lines, Drosophila tissue). If you want to go the fixation route, TOM20 or ATP5a are common markers. Abcam ATP5a antibody works great in our lab.
