I'm currently simulating a single bubble formation from an orifice into a bubble column under a specified temperature using ansys fluent VOF model. I turned on the energy equation to account for the presiding temperature under such condition. I have reference temperature (in fluent material properties which solves the empathy equation), operating temperature (under cell zone conditions, inlet temperature (under boundary conditions thermal inlet temperature) and initial temperature (under solution initialization) values.
Do I alter only the initial temperature value (under solution initialization) maintaining all other temperature values as default or, keep all temperature values constant at my specified temperature value of interest?

I would recommend to keep the reference temperature in the materials properties at the default value. This is only present, if you have some material with an equation of state, like e.g. ideal gas for the air in your bubble. The reference temperature is used to predict thermodynamical properties of the material if temperature differs from the given reference temperature.
The initial and the operating temperature should reflect the real conditions of your case. I wonder a bit, why for a bubble column case it should be crucial to account for the change in temperature with an energy equation, but you have not given any details about your thermal boundary conditions of this case. But unless you haven't substantial temperature changes in your bubble column due to heating or cooling, chemical reactions ongoing, I would probably just set the temperature level and assume it as constant? I'm doing a bit hard to imagine circumstances for a bubble column flow, where temperature changes could substantially affect thermodynamical properties of a participating fluid...
