I am culturing microorganisms from the air (collected by Coriolis sampler in liquid base) as a criteria to obtain the most adequate sampling conditions. The aim is to find the sampling condition that will allow to get the highest diversity of culturable microorganisms. When I get the plate with the colonies how should I present the data? Would counting the separate colonies and calculating Shanon or Simpson parameters be the most appropriate approach? Or whetere there is another way to interpret this type of data?

From the plate count, you will not be able to use the data to estimate a diversity index (Shannon or Simpson). This is because you will not be able to separate the species just on the basis of the differentiation of the colonies.
The closest result to what you want: would be to estimate the number of UFC mL-1, UFC g-1 and compare the treatments using the ANOVA and then test the significance between the different comparison groups of the media.

I was thinking of another approach to answer your question. A possible approach is MALDI-TOF mass spectrometry. Thus, you will be able to identify the species and thereby estimate the diversity of cultivable species in the culture medium.
