I'm working with a methylation enzyme that requires TFA to stop the reaction. When I tried to move the solution to an ELISA plate that has a streptavidin coating, the strong acid damaged the streptavidin connection to the plate.
you could try .1M glycine pH2.3. it should work. and it will not remove the adsorbed or covalently bound streptavidin from the plate..
Dear Shai, I think you are working with the ELISA technique and not with ELIZA. ELISA= Enzyme-linked Immunosorbent Assay.
ELIZA is a computer programm. So maybe you posted you question in the wrong group/topic.

You could try stopping your reaction with a methylation inhibitor such as are commercially available for some enzymes - see http://www.invivogen.com/epigenetic-inhibitors
Can't you add the solution to strong base or like 1 M Tris base, to neutralize before adding to the plate?
