I am working on gene modulations in cancer cell lines. I found a more obvious transcriptional changes in the gene overexpressed stable cell lines, but marginal changes in gene knockdown cell lines. Do someone have potential explanations in the perspective of underlie mechanisms on gene modulation?
The marginal effects with the knock-down approach may stem from less efficient depletion of the target. Have you checked that the knock-down works?
It is highly likely that your gene knockdown is not fully silencing the gene. Are you using a knock-out technology or a silencing technology? Either case, you need to make sure you are targeting the gene effectively. When it comes to over expression, the existence of viral promoters end up causing a 5x, 10x or 100x more gene expression depending on the promoter and the cell type, so it is very likely that your over expression system is working.
