To my knowledge, you do not need to worry about CpG methylation in E.coli. This issue is eukaryote-specific. NotI always cuts fine.

I agree with Stanislav Kozlovsky and you should not have any problems digesting a plasmid isolated from E. coli or PCR product. The problem would arise if you are digesting DNA from a eucaryotic source.
