I have two geometries (Say A and B) with known x,y,z coordinate. These geometries are similar but not of exact shape and size.
Let me for now consider them in 2D for understanding. A is supposed to be a square of size 1mm by 1mm. B is also a square of size 0.5mm by 0.5mm. However, one edge is distorted (see attached figure). Now I wish to correct it, which means, change it to a square of size 0.5mm by 0.5mm. Is there a way to do it?
One possible approach is given below:
1. Divide the respective coordinates from the reference geometry by the desired factor. In this case the factor is 2. store it as a new matrix reference_1
2. Start nested for loops for both x and y coordinates and compare the coordinates of the reference and the problem geometry using 'if' statement.

The Reference Geometry command is located on the Features toolbar, but it may also be accessed via Insert > Reference Geometry. The Reference Axis PropertyManager provides a Selections box where you can enter the name of your Reference Axis.

I think the approaches will depend on how general your problem is...
For example, is it limited to 90 degrees polygonal shapes, must it work on "any" polygon, can your shape have holes, can the shape be curved? Each generalization makes the problem WAY more complicated.
I think you should first explicitly categorize the range of initial geometries you want to support and then the complexity of the "defects" you want to try to fix.
Also, just by looking at your example, it seems you could just find the right scale to apply to your reference shape to get the "transformed shape" (possibly with prior alignment to make sure they have the same orientation). A question that might help you define your algorithm is ask yourself what should it's result be if applied to a triangle or a regular hexagon? Would you limit the kind of shape to be transformed based on it's dissimilarity with the reference shape?
I can't give you more precise tips but I hope my questions and approach will help you better define your problem and find a working algorithm faster.
