We have performed molecular analysis of certain endangered plant species using molecular marker datas. My question is there any methodology/protocol available by which this datas can be corelated with insilico tools (bioinformatics). I will be immensely happy if you can help.

which type of markers you have used for analysis?. Genetic diversity analysis of plants using molecular markers can be done by scoring the alleles of the markers showing polymorphism. Like 1/0 scoring for presence and absence of alleles can be given. once you prepared this matrix of 1/0 scoring for all the genotypes with all the alleles.
then there are many available analysis sofwares like NTsys and Powermaker etc. These analyze the matrix data to give the Dendrogram of the genotypes showing the % similarities. and also the 2D and 3D plots and Similarity matrix table for Polymorphic information content calculation for the markers.

The markers that you have generated can be correlated only when you do first the sequencing for each one of these and then go for blast in the entire genome (if available) as I can think as of now.. Also among the markers there would be certain ones unique to some phenotypic character.. these are all the molecular breeding methods which if you start now would have a wider application for your future studies..
