I need to know the conditions to separate peptides with similar molecular properties such as Ala-Gly and Gly-Ala using High Performance Liquid Chromatography (HPLC).
In HPLC, Gly-Ala, Ala-Gly, means you will get almost single peak for both, and in this case its's strongly similar hydrophobic peptide so difficult to separate By HPLC.,
Like this similar molecular weight peptides have some basic, acidic residue means we can able to separate., But one attention here, How you got like this peptide? from where? most probably like this situation not came know.,

I Agree Selva Chemist reply, HPLC won't detect like this case, and you will not get like this combination of peptides in single system know? even by synthesis and extraction like this case won't come, some isomers will exist.
