Simply stated, agarose gels are used for nucleic acids and SDS-PAGE is used for proteins. This is an oversimplification, but it is the main point.

Agarose gels are used for larger molecules and is not very specific in determining molecular bands with small difference. Whereas SDS-PAGE which uses polyacrylamide can distinguish molecular bands. Polyacrylamide with SDS is mainly used for protein separation. SDS is an anionic detergent that helps in protein separation.
