Depends on your sample. An easy way might be to use Exo III and measure what is left (or use Exo I and measure the loss) - Qubit has kits for ssDNA.

Péter Gyarmati That's great. Thank you for your useful advice. My sample is bisulfite converted gDNA, and the reason I want to do this is because I observed an unexpected low efficiency in one enzyme treatment afterwards(as the enzyme has much lower activity on double stranded DNA)
