We measured the Z potential of our nanoerythrosomes after filtering them and we got a much larger diameter than the one we were supposed to have. Could it be because of an aggregation of nanoparticles? In that case, how could we avoid their aggregation?

Yes, filtration could be causing aggregation. You talk of zeta potential and size - what were the changes in both? This primer may be of help in gaining an oversight to your problem:

Nanoerythrosomes -soft matter. The form can become longer after electrophoresis and filtration. The instrument will show a larger hydrodynamic diameter. Therefore, it is desirable to do measurements with different samples, and after filtration it is necessary to give the protein substance to assume its equilibrium form.

You increase the stability of your nanoparticle suspension if you have Z-pot bigger than +30mV or smaller than -30mV.

Two suggestions for your measurement that might be worth a test:
- Instead of filtration, use centrifugation which can be more gentle to your nanoerythrosomes.
- The conductivity of your sample is probably quite high, and you could try to physically keep the erythrosomes separated from the electrodes during the zeta potential measurement.
You could use the supernatant from the centrifugation as the buffer in the diffusion barrier method.
