First you need to get familiar with the data and search for the references and gather some information. Then decide what you actually want to do. Your question seems like you have something and you want to do something with that. Evolutionary studies does not work like that.

1- you can analyze the seq using MEGA version 6.0 or 7.0 or any latest version, plus the above mentioned ones.

2- need to know the kind of analyses U want to do e.g. phylogeny, multi-seq alignment etc.

3- for the seq format, I suggest U to use nucleotide for the DNA seq analyses, not amino acids.

NB; Like what @Singh said, the question is not clear. ALL THE BEST
