We are planning to perform an invitro experiment where plants would be grown in 0.3% agar. The harvested roots will definitely have agar residues. We are wondering if it would be problem for RNA sequencing i.e. for library prep, sequencing . I already tried to isolate RNA from roots using trizol method and it worked quite well.
I dont see any problem. Roots are grown in agar, but they are not directly sequenced. You will extract RNA, everything will be removed there, as you already have done. I don't see any problem that can happen just because there was some agar residue while harvesting. If you might have any problem, that will not be due to agar.
