I have stained peripheral blood from mice with CD45, CD11b, Siglec F, Ly6G, Ly6C, CX3CR1 and CD64 antibodies
However, I am unsure how to gate for monocytes only using these markers. It seems like macrophages express much of the same markers.

However the information provided is less, and the technician/scientist who processed the samples would be the best person to answer this!! In each and every experiment, depending on the Abs, cells dont have a fixed loci. It varies from sample to sample. Just go through literature and discuss with the person who procured the sample. Basis that you will be able to identify the bunch of cells of interest - monocytes.
Theoretically you must look for CD45, CD11b and CD64 positive cells. Generally in same experiment, you must not have used all these Abs togather..until you have a very good instrument and a spectrum of colour options. As here, I dont know, are all Abs having different fluorochromes or not (means all Abs must have different colours). Hope you get my point.
I would add CD115. I mice Ly6C + cells represent the majority of circulating monocytes . I would gate on total leukocytes using CD45 then gate on CD115+ cells. The neutrophils should be in your CD115-. Your monocytes will be (CD11b+, CD115+, Ly6G+), inflammatory monocytes will be (CD11b+, CD115+, Ly6Chigh). Good luck!
