When working with SDS-PAGEs I used a 26 well instead of a 18 well 12% bis-tris for AAV work. Would this prevent the protein from moving through the gel as expected. I usually use an 18 well pre-casted gel but was curious as to what would happen with a 26 well gel.

The number of wells affects the width of the lanes, of course, but not migration.

The proteins should be able to migrate through the gel as they usually would. You might observe merging of the bands horizontally which is quite normal. The amount of sample loaded should be reduced if the wells are not able to accommodate higher volumes. Apart from this, I don't see why there would be any change in its migration pattern.
