After culturing with bacteria I intend to lyophilize the broth and further on analyse metabolites present in the dry broth. Is there any risk that the lyophilization process will produce chemical artifacts, that is, produce molecules not present in the original cultured broth?
I think that it won't produce new molecules, but it may be that if there are compounds such as low gas pressure organic acids may evaporate. A control with fresh medium is mandatory.
What kind of techniques are you going to use for the analysis?
Lyophilization is not supposed to produce molecules not present in the original cultured broth. In fact, lyophilization is known to contribute to the physic-chemical stability of, for example, lysosomes. Please see this article:
