I'm having trouble wrapping my brain around an assay I'm designing and would LOVE to find an online tool to show an alignment of my sense and antisense strands. I've found plenty of tools to give me a reverse compliment of my sequence.....and that's all good, but I want to ALIGN the sequence with its reverse compliment, ie. Ts are aligned with As, Gs are aligned with Cs, etc. It'll be really helpful to be sure I have all the primers and tails and probes and secondary primers correct! Anyone know of an online tool for this? Should be easy, right?

depends on the data you're working with, but IGV can visualize lot this things.

I've definitely looked at IDT tools, but if the correct tool is there.....I can't find it! And the same with IGV...... at the moment, I'm just using PowerPoint to cut and paste to look at both strands....but this is extremely annoying and uses a lot of time!
