I have RT-qPCR data obtained from an experiment where I am looking at gene expression of individual ORFs within an operon in response to a particular treatment. I have shown that Gene 1 is down-regulated 2-fold (p=0.02, when comparing Gene 1 treated to Gene 1 untreated), and Gene 2 is not affected, in response to a treatment. I want to show that the difference between Gene 1 and Gene 2 expression in response to the treatment is significant, in order to indicate differential expression of the genes within the operon.

Does anyone know what kind of statistical analysis I will have to complete to show this? A colleague mentioned doing correlation analysis, but I am not good with statistics and have no idea where to start. Any advice would be greatly appreciated, including links to helpful publications.
