The S. aureus MW2 genome contains six 16S rRNA copie (reference:http://www.ncbi.nlm.nih.gov/pmc/articles/PMC4316401/), but S. aureus Mu50 genome contains five 16S rRNA copie (https://www.researchgate.net/profile/Tom_Coenye/publication/5332959_Intragenomic_heterogeneity_between_multiple_16S_ribosomal_RNA_operons_in_sequenced_bacterial_genomes/links/547325ad0cf216f8cfaea009.pdf). Usually, S. aureus genome contains between 3-7 copy of 16S rRNA copie (independent of strains).

Data concerning S.aureus is in agreement with yours. There's visible intraspecies heterogeneity, on average 5 copies per genome.

Unfortunately by far, I haven't found anything about S. chromogenes. This issue seems to be unrecognized.
