I am aiming to extract total DNA (eDNA) from samples containing cells (plant and animal), organelles (mitochondria and chloroplasts) and dissolved DNA.

Using mechanical lysis (bead-beating) could be too damaging for integrity of the dissolved DNA.

Due to the cell wall architecture of plant cells a standard lysis buffer containing SDS might not be sufficient for lysis.

What are the alternatives? Looking for enzymatic DNA extraction from plant material results only in a few protocols (either it's not efficient or not popular?).

What is your experience? Any suggestions / protocols I could try?

PS.: I have >500 samples - so automated extraction (e.g. Magnetic beads + Kingfisher) or 96-well format (e.g. Qiagen 96-well purification) would be my preference.
