The extracted/isolated serum you can diagnose through ELISA. In viremia, serected body fluid or virus hosting cell or Tissue, RNA can be used for polymerase reaction.
There is a big difference between what can be done in a research setting in a well funded lab in the developed world given a week or two to make the determination, and real-time detection of virus on a farm or in a stock yard in a third world country. FMD virus was eradicated from much of the world decades ago, and good vaccines are available. But eradication from areas where it remains endemic is not a simple task.
Anyway to provide a useful answer to your question we really need to know if you are talking about spending thousands of dollars on one animal, or if you need a more reasonable approach to a larger problem.
