I have used, with great success freeware called Cyflogic. Its from a company called CyFlo Ltd in Finland. I like features such as that you can open multiple windows and when clicking the file all the windows you have open or just some will open that particular file without having to close and reopen new windows each time. This way your gates are also maintained. Oh: and did I mention its FREE. The Software is pretty self explanatory but if you need some advice feel free to contact me. Cheers!

Flow explorer (free software....and I think it is still free...)

FCS express (about 650$ for academic use). This is clearly better but it is not for free.

Ooops sorry Florian has already suggested it. The good thing about this tool is that it has a free license for non-commercial use (academic use) and the free version has all the features that are in the commercial one.

It's from the same flow specialist in Turku, Finnland.

Last version is from 2013 and it is free.

Seems to be a bit buggy, but I haven't tried it myself intensively.
