The simplest method is measuring oxygen consumption with a mitochondrial substrate (succinate, pyruvate, glutamate plus malate, etc..) and then adding a mitochondrial inhibitor (antimycin, cyanide, rotenone) to test for non-mitochondrial oxygen consumption.
