I want to isolate plasmid DNA from feces of mice mono-colonised with a plasmid-carrying E. coli and I'd like to avoid contamination with genomic DNA as much as possible.
I have no practical experience with such isolation, but would try to follow a two-step approach. 1st isolation of the E.Coli by a combination of washing, filtration or mild lysis (leaving the E.Coli intact) and 2nd a standard plasmid prep. Maybe it is also possible to establish a sequence-specific enrichment for the plasmid from a whole DNA isolation.There are many protocols for targeted enrichment (NGS projects). If this is useful depends on the downstream methods (required amount of plasmid etc.)
